Well as of page 85 it shows that Sans lobotomized her after confronting her about her leaking the secret about his eye. This prompted Sans to destroy the speakers and go find Alphys. Once Undyne tried to take Sans's eye and he started fighting back, Alphys used Hotland's intercoms to tell Undyne that Sans only has a limited amount of bones used for combat. Possibly to help jump-start the Core, she convinces Undyne that they need to do this, for the sake of the monsters. At this point, Alphys reveals to Undyne another power source the Underground could use, Sans's Magic Eye. The first time we see her speak is when Undyne is about to kill herself in Waterfall. They attempt to fix the Core together in secrecy, but she gives up. In the flashbacks of the comic, it is shown she went silent in an attempt to gain more time for Sans to find a way to fix The Core. In the teaser fangame, Sans mentioned that she might be dead. Alphys was the royal scientist when Asgore was alive.
